How does ship class adjust the way it takes damage from an attack (e.g. energy cannon)? Is it just that the GM gets to say which section was hit and disperses hits across multiple sections?

Higher class ships have redundant sections, which usually means it takes more spread out damage to really cripple a Class 3 or 4 ship, compared to a Class 1 or 2. There’s no damage adjustment for larger ships, per say, though certain very powerful story-driven defenses could be introduced, depending on the story.
